The Estonian pair crossed the finish line with a time of 6:18.60. Britain's boat took silver in 6:19.23, while a crew of neutral athletes finished third in 6:19.57.
According to reports from the event, the Estonian rowers secured their victory thanks to a strong finishing sprint that carried them past their rivals in the closing stretch of the race.
A 20-year wait ends
The win carries extra significance, as Estonian rowers had not won gold at the junior world championships in two decades. The previous such triumph came in 2006, when Kaisa Pajusalu and Jevgenia Ryndina won the double sculls event.
Hansen and Kübja's victory returns Estonian rowing to the top of the podium at junior world level after a long gap.
