All-rounder Marizanne Kapp starred with an unbeaten 81 off 45 balls, hitting seven fours and four sixes, after earlier taking 2-27 with the ball.
Chasing 159, South Africa slipped to 25-2 before Kapp and Tazmin Brits added 97 runs. Brits made 40 before being caught by Shafali Verma. Kapp survived a dropped catch then accelerated, sealing the win with five balls to spare.
India captain Harmanpreet Kaur elected to bat first, and Shafali Verma provided a rapid start with 31 off 15 balls. However, India lost momentum and finished on 158-7.
Both teams now have four points, with Australia leading on six. South Africa face Bangladesh and Netherlands next, while India's match against Australia becomes crucial.
